I have an educational site that I upgraded. I applied for a custom domain i.e a domain without the wikidot but this domain was never applied to my site.
Wikidot doesn't issue custom domains, you have to buy your own custom domain from a 3rd party site (I use 1&1.co.uk for all mine), point that custom domain to wikidot and then tell the site manager in your wikidot site - the _admin page - the custom domain you are using.

Where did you apply for custom domain? As Rob said, Wikidot doesn't provide custom domains. I bought mine from GoDaddy (www.godaddy.com) Here you have instructions how to set up DNS in your GoDaddy Control Panel… http://community.wikidot.com/howto:set-up-a-custom-domain

When you do this, just go to Admin Panel at your site, General settings, Custom domain, and put your custom domain there. 301 redirects should be also set to custom domain without www.
